Then either your bike has been assembled incorrectly or it's unique. These spacers fit at the front of the side fairings, as shown in the workshop manual

I Ride: MY17 Panigale 1299s
when i removed the nose fairing to replace the windscreen i had issues mounting the nose fairing in place (like the harness on the left side of the headlight wont let it go thru) and bolting the 2 bolts back (the one that go thru the bracket).

How the harness lies on the headlight and it's positioning is critical to getting the nose fairing to fit correctly, since there is not a whole load of leeway. What might help is if you take pictures of the orientation of any clips or brackets holding the harness in place, so as you can insure the fairing is not obstructed in any way from seating properly up against the front subframe.
